More moving parts means more chances for partial failure.
One path fails and the whole atomic payment must be retried, possibly multiple times, increasing latency and potential costs especially if some nodes charge for failed attempts.
Each part of the multi-part payment may take a separate path through the Lightning Network, and each hop on each path charges a base fee plus a proportional fee.
