This is not Amethyst's fault. This is a Nostr issue caused by adding a follower while using a client that doesn't know where to find your current follow list. Primal has started warning people, which is a good practice, but most clients just assume you don't have a follow list and create a new one for you with just that one follow on it.
There are a few ways you can resolve this. One is to keep backups of your follow list yourself, either by running Citrine and creating regular backups, or by going to metadata.nostr.com and downloading a backup. You will need to create these backups on a relatively regular basis, and you will still lose any followers since your most recent backup.
The other way is by adding wss://hist.nostr.land to your relay list. Every time you add a new follower, it will store a backup of your follow list. Unlike other relays, it KEEPS a history of your last several follow lists, and you can go to https://hist.nostr.land to restore any of these previous lists at any time.
