It came with Four Swords which you couldn't play without additional players and made me sad because I couldn't access the additional dungeon or the riddle quest. Also, they added the voice clips from Young Link in OoT and the layout of the Ice Palace is supposedly easier.
Outside of the game, Nintendo had someone (possibly at Capcom?) recreate illustrations used for the manual, which you can see side-by-side with originals in the History of Hyrule Flickr account.
